SGT Mack is probably spot on but one other thing to check would be valve cover bolts or gasket. With such high miles the internal seals are starting to go would be my first bet though.
The AW-4 in the XJ has a set stall speed of 2100rpm...other than firmer shifting there is nothing additional to really add to it to make it perform better. BTW, the "zip tie" shift mod will not work on the newer intake manifolds (99-up) as it causes the throttle cable to scrape against it at WOT.

Ghetto, some possible questions and culprits:
1) your command/remote start could be interfering with your ignition system (any way you can disengage it or shut it down completely?)
2) Do you have any smoke coming out the tail pipe @ start up?
3) What was/is fuel level when you noticed this?

My 01' consistenty gets 20-22 mpg (50/50 city-highway). Highest I ever got with it was 24.5 highway. +400 miles per tank easy. I use either Shell or Amoco/BP almost exclusively.
It is modded quite a bit. In addition, I've got Redline synthetic in all service points for the XJ. Keep it tuned...
Also consider that the sizes of tires you are discussing will add considerable weight, example: 235 from 255 or higher could add up to 20+ lbs per tire, not including the wheel. If you are looking for a street XJ, I would at least keep this in mind as it will affect your off the line performance...
I would'nt worry about the two precats, they cause trivial restriction. I have a Banks header and would recommend it very highly. No fabrication to install, it is a direct fit. to your precats and downpipe. Speaking of the downpipe, DO NOT get rid of that. It's perfect at 2.5"
