Quadratec's replacement stuff is mostly Crown auto. I know my HD replacement Leaf springs where made by Crown because their part number was right on it. HTH.
That is pretty cool, but couldn't find it on NX's site. My only worry would be not getting enough fuel to number 1 and 6 cylinders especially if you don't have a '99 intake. A 50 shot probably won't hurt anything even if it gets a little lean.
I think the nozzle is too close to the TB. I believe the "dis"tructions say between 6-9 inches before the TB. I believe that is for the atomization of the fuel, but you already know all this.
The 3.7 didn't start till the new body style in '05. The 4.7 came from the WJ and started in the Dakota in '00. Don't know of any factory dakota that had a I-6.

Considering that peak hp is @ 4750rpm and peak torque is at 4000rpm depending on year 4500rpm isn't too bad. I almost never get above 2500 either but on occasion you need a little more.
The problem is most likly a bad TPS. My Dakota had the same symptoms and ended up being the TPS. There is a way to check it with a digital volt meter, but I don't know the procedure.
Is it O.K. to use the larger filter if you still have the vertical mount? I tried to turn my mount horizontal but with the older sytle mount it doesn't work. The roll pin or whatever that sticks out of the block won't allow the turn.
No pulling the tranny, unless you swing a different way lastara, involved. Use a one pice oil pan gasket, makes the oil pan much easier to reinstall. Read as many write-ups as you can find. Here's one to get you started.
