the "heater door" that is controlled by the vacuum is the blend door inside the cabin (under the dash, centered between driver and passenger)
on my '91 the foam around the blower motor had gotten dry and cracked. whenever it rained, water would seep out the cowl pinch seam, onto the foam, and then run inside

There are little drain holes in the cowl that fill with crud. Water will sit there and leak inside.
Take off the cowl cover and check yours...
