Head Swap Difference/Questions

Got my heads swapped and in the process of bolting on the intake and exhaust to it. Old head that was on the jeep had dowels for the intake. New one does not. Can I use a dowel to line it up and torque the bolts to specs?? From there will it work loose again, or be an issue at all?? Also since its a '00, and has the dual exhaust manifolds, do all the bolts and nuts need the same or varying torques based on the Haynes manual?? Thanks for any input.

Pull the dowels out of the old head and put them in the new head. If they are stuck in the head a blow torch heating the head material will help them loosen up.
