Swapping a transmission isn't bad. Get an E12 inverted torx socket, and some 3' long extensions. I pull the t-case off first because it weights the whole assembly funky off to one side if you don't.

How does the pedal feel? If it's long throw and squishy, then you need a bigger bore MC. If it's really firm and short throw then you need a smaller bore MC.
