Any chance your top two gear boxes would fit across the top of the back seat? that would get the load height lower, could stack the shorter plano boxes on them, maybe even standing up.

If the seal for the rear circuit in your MC was not holding/giving you full pressure and removing that seal from the P-valve solved it by combining the two circuits you might unbolt the MC from the booster and see if there brake fluid in between? But you never said anything about losing fluid...
