I ran into the same situation when I upgraded the cables on my 95. Run the new wire to the end of the fuse block just like you did in the picture you posted.
I didn't try to remove the old alternator wire from under the fuse block. I just safed it off and kept it inside the loom. Been that way for a while now and no issues. I used JeepCables and he agreed that's how to do it.
On my 97 and 99, they didn't have the wire coming out from the bottom of the fuse block. They were a little easier to do.
