Could someone clear this up? I have read that silicone sealant can increase corrosion on bare metal, but we use the "black with copper" silicone for gasket material. How does that work?

Plain ole silicon gives off acetic acid as it cures. Thats the vinegar smell. Most of the permatex stuff is a different formulation that doesn't give off acetic acid. Simple test is to simply smell the stuff.
