is there any way to bypass the MCU? To get the jeep to run and not worry about the exhaust system? :dunno:

sure...bolt up a jet engine to your roof...LOL...just kidding...
There are aftermarket ignition systems available, if that is what you mean...don't know if they would pass emissions inspection if you need it...

Off the top of my head, some companies that make aftermarket ignition products are,
