Transmission, transfer case, front axle, front drive shaft, rear drive shaft, a bunch of other little parts that you won't realize you need until you need them, and some patience.

Ditto. Sell the 2001 since it still has a reasonable resale and watch the papers for a good deal on a new one. Unless you have a donor, you'll spend more in parts than trading up would cost you.
