Clutch woes

Ok all, I just replaced the clutch assy on my 96 XJ 4.0 thinking the growling sound I was hearing was a TO bearing. Much to my surprise after getting the trans back in ( I dont care how many times you do it, its still not fun) I have the same issue, I can lay under the Jeep and feel the trans vibrating with the growl and if im inside and depress the clutch, its quiet as can be. Also, backing up it feels like there is a bind in the driveshaft and the Jeep kinda bumps its way backwards, could be unrelated and just a strange coincidence, but they feel related. Ive never taken a MT apart, is there anything inside that could be causing this ? Any input from you XJ geniuses would be apreciated.
