Would a bad negative battery wire/terminal cause the engine to backfire through the intake?

No, but it would make the engine crank slowly/ hard to start. Perhaps some other gremlins too, but not backfiring through the intake. That's low fuel pressure or bad ignition timing.

If MJ's timing is controlled by a computer how would that get incorrectly adjusted?

Timing chain jumping a tooth or bad CMP (cam position sensor, in the distributor)
I've seen bad CPS's make 4.0's run like crap too, more than once.
OTOH low fuel pressure pops thru the intake more than most other issues.

When I smash the gas from idle it pops. It also seems to have half the power of normal. I just replaced the fuel pump and filter like 9 months ago so i dunno about that.
