Mating Engine to Manual Tranny

Has anyone done this from under the vehicle (in a garage)? How difficult is this to do? Can I get a clutch pilot/alignment tool from anywhere (checked some auto parts web sites with no luck)?

I'm dropping in a new engine into my 88 4.0L. I've seen where you want to mark the flywheel if remounting to your old engine, but what about mounting it to a new engine? What concerns do I have there? This is my first engine swap.
 
You should be able to get an alignment tool from a local parts house. And you should be able to do the alignment under the vehicle. It's not really any more difficult than any other clutch swap/replace. Bolt the flywheel on, you shouldn't have a problem, but new bolts are recommended. It's not balanced to the new motor, so there's nothing you can really do other than have the entire rotating/reciprocating assembly balanced with your flywheel. Like I said tho, you shouldn't have a problem.
