TJ NP231 Fit in a Comanche?

Nope.

'88 transfer case input is 21 spline.

TJs are 23 spline.
 
and the input shaft may be longer or shorter than the output on the transmission. however, you could try taking out input shaft and spur gear assembly of the new case and replacing it with that of yours (assuming that isnt whats messed up) had to do that not too long ago but it involved two 23 spline cases, not one 21 and one 23. something id definitely try though

Will one out of a '98 TJ fit in a '99 XJ. Have a local guy wanting to sell one for $100 with the AA SYE. Thinking of benching it and installing a 4 to 1 if it will fit?

bullshit, you can take your spur gear setup out of your 231 and put it in that 231 and it will work fine
