The whole engine control system changed. The throttle body, the intake, the wiring harness, the ECU, the gauge cluster.

Yes, as far as I know. Chrysler made numerous changes to the 4.0 over the years to meet emissions and other standards (such as OBD II) by tweaking the cylinder head, intake manifold, camshaft profile, etc.
