I know there were two different rotors that could have been on a '99. Would this difference in rotors make a difference in pads as well?

No, I believe the pads are the same. Its just the spacing of the rotor and the unit bearing that are affected.

X2^^
the pads and calipers are the same, the change in hub and rotor kept the friction surface in the same location related to the axle-- it's only when you use mis-matched parts (from different designs) that you would change the final location of the rotor surface.
