1998-2001 AW4 is different, why?

I know the transfercase is seal is different but can I put a 1998-2001 AW4 into a 1996 XJ? I found a super clean 1996 XJ with a blown trans for a good price. The local Jeep Salvage yard wants $400 for an earlier AW4 but $100 for a 98-2001 with low miles. I can get a 98-2001 AW4, with torque converter and NP231 at the same place for $250. Seems like the way to go, but if I swap the t-case in at the same time will it work? Other than the rear output being different.
 
someone recently made a giant thread about swapping AW4 transmissions and what years interchange with which, electrically and mechanically, search around and you will probably find it.
