AW4 tick/knock

I repalced the trans and T/C in my 99 XJ and there is a tick/knock (like marbles in a can partially filled with oil) that is the loudest just after start up then gets lower but never complety goes away. It was a junkyard trans with 54K miles. It had been stored inside for 2+ years. I know it is not the flexplate which is new and I pulled the trans back to verify it was not cracked. I am planning a long trip pulling a tent trailer this summer and dont want trans problems. It shifts perfectly and there are no signs of slippage. My question is could this noise be the T/C or the pump?
