Are the solid one piece rubber gaskets that Napa sells good enough for the engine oil pan?
What should I use for the valve cover gaskets?

yes
use the rubber valve cover seals as well, i believe they are listed for the later model 4.0ls

What about transmission gaskets, rubber as well. Is it a rule that rubber out performs cork?

Which transmission gaskets are we talking? Pan gasket? Then, yes rubber would be better with that as well. With the other seals in the trans I would use whatever it came with.
