Bad cold start

I have a 90 cherokee that I recently had to replace all the freeze plugs so I had to pull the intake and header. When I put it back together and started it feels like it is running on 2 cylinders if I give it alittle gas it clears up pretty quickly. I replaced the knock sensor when I had it apart. I have checked all over for vacum leaks, and the egr line is tight. I would appriciate any pointers. Thanks Danny
