XJ transmission removal-- will tranny clear exhaust?!help!

i am yanking out my tranny (5sp AX5 - for 6 cyl)), i think that it needs an overhaul becuase it was grinding in 4 wheel drive high when down shifting, wheni put it on a lift off the ground it was grinding in 2H and in 4H on the up shift. i have disconnected everything external besides the exhaust. herein lies my prob. The flange bolts that mak ethe connection between the header pipe and exhaust are welded by rust. I stripped them and then stripped them some after a failed attempt with a bolt remover. Is there any way the tranny can clear the exhaust?

i have taken out my ax15 to change the clutch and the exhaust must come off. you will have to torch off the nuts to get the down pipe off
