Does anyone know if a standard transmission out of a 88 or 89 4L will bolt up to my 94 4L? If so what about the transfer case?

Don't know if it will bolt up or not, but you do not want to get an 87-89 5 speed, as it will be the POS Peugot BA-10 transmission. I have one in my 87 and it's a pain to work on and the second gear synchro is going out. Search on Peugot here and you will find lots of similar stories about this transmission.
I would find a 90 or up AX-15 5 speed if you want to do a swap.

If the 94 is already a 4WD, the 88 and 89 transfer case input has a different spline count anyway.
