Which driveshaft?

I m going to be picking up my recently purchased Dana 44 this weekend and i need to know which driveshaft i need to run. Do i run the stock 35 or the stock 44. My jeep is a 90 auto 242 with an 87 dana 44 to be put in.

If you have both, what's the problem? Is it too hard to change a drive shaft?
 
My XJ came with a 44 rear and one of my parts jeeps came had a 35 rear, when I lifted my jeep (6") I used the D35 shaft for the extra length to get the spline engagement on the output shaft I needed.

Just as Chuck D. said, is it really that hard to swap a driveshaft?
