The XJ is a 2001. On the roof rack can you remove the cross rails without removing the side rails?

Remove the cap at the rear or front of the side rails and slide them off

Thanks for info - but is there a secret to removing the caps? Is there a snap (release) button or something? I am afraid they will break if I pry on them much harder.

On my '98, the rear end caps have a small allen head bolt holding them on. Take a closer look. Later models may have some sort of cap over the allen head bolt...
They pop off pretty easy, so you can slide the cross rails off...
