There has got to be a better way to seal off vaccum

First find a better auto parts place. As for another fix, tap it out to 1/8"NPT and plug it!
 
Don't buy rubber or plastics caps, because of the temps you need either Silicone or Buna-N caps!
 
I got thicker rubber ones in an assorted pack from one of the major parts store and have had a cap on for over six months with no problem.
 
Are you sure it is supposed to be capped? That one on my '00 is connected to something. Can't remember for the life of me where it goes. Leak Detection Pump maybe. I do have a CA Emissions vehicle. Could explain why mine might be used.
 
a bolt lathered in rtv seemed to work for me on my broken egr opening.

and that port is related to CA emissions. Federal models have it capped.
