I have a rear axle that has the zj conversion from a 98 and need to replace caliper. There are different part numbers between v6 and v8 is there a difference?

there were only two options ... drums, or discs ...

difference is not the engine size, it's whether your caliper has a phenolic (plastic) or steel piston in it.
NAPA numbers for '98 ZJ rear calipers:
Phenolic (plastic) pistons:
L: SE4950 R: SE4949
Steel piston:
L: SE4950S R: SE4949S
just looked it up on my terminal, hope this helps.

The only V6 option was in the '84-86 XJ; the '93-98 ZJ only came with the 4.0L I-6, the 5.2 and 5.9L V8
