Purchasing a 98 TJ 44 for the rear of my 99XJ. Just cut off the spring cups/arm mounts and weld-on leaf -spring perches?

yep. that should be all you need to do. just might need to address the e-brake cable. probably have to use your existing cables on the new axle.

I would sell the TJ D44 for big $$ and buy an XJ D44 for small $. TJ D44's have thinner axle tubes.

You may also have to redo the shock mounts - not sure where TJ shock mounts are located.

The reason I am buying is that it is already geared (4.56) and locked (ARB) which is exactly what I need. I am looking into trussing as I change the bractery.
