Will the intake and exhaust bolt up to the The 99 4.0 HO motor? If so with what mods? YJ is not a HO motor.

Probably find somebody who has swapped a TJ HO engine onto carb YJ on one of the Wrongler forums?
no, they will not bolt up.
the YJ is a 258 if it's the I6, they had completely different heads/ports.
Your best bet is probably to go aftermarket if you want to keep the carb
I think Clifford has the intake/exhaust manifold to do that swap.
Here's the clifford 4.0 HO carbed intake:

or you could get the YJ 4.0 stuff and just go with the intake/injectors and such that are on the 4.0.
