Alright, well lately I have noticed this problem, sometimes its there and sometimes it goes away, but it starts out as a rumble underneath the jeep, almost like its spinning and hitting something, but I can't tell where its coming from, first I thought U-joints or something, but it does it when It is idleing, so I know it is driveline related....my muffler is pushed up against the floor tight, but I don't think that would cause it, there is no cat, don't think that matters either though, but its odd, you can hear it inside the jeep, but not outside while it is doing it, and you can really feel it through the floorboards with your feet, regardless of the passenger side, or behind, you can hear it and feel it, sometimes it sounds like its underneath the drivers seat or up in front by the shock, I don't think it is coming from the middle, but don't rule that out....but when it was doing it i had my friend sit in the jeep, he could feel it, I touched the transmission, bellhousing, tcase and engine and couldn't feel it but he could feel it through the floor, I can't feel it through the shifter either, just the floor, its and odd prb, I notice it more when I hit bumps, turning, but it does it when it is cold and you first start it up, then it goes away or sometimes it doesn't, its just real random, most of the time you don't notice it at 60 mph or more unless you hit bumps and u can just feel it vibrate, but you can notice it better at 45 mph or less, i got underneath and tried wiggling everything, couldn't really find anythign loose, do you think I have a serious problem here...where should I even start...i replaced transmission mount about 2-3 months ago if that helps...thanks for any insight!

Have you checked for worn out/broken motor mounts?

I looked at them with a flashlight, they appeared to be fine, i grabbed ahold of the engine at the valve cover and really gave it some pressure and the whole jeep wiggled, at the same rate with no play that i could see

....my muffler is pushed up against the floor tight

There is your answer. If the exhaust is touching the floor then you will hear it very clearly inside and sometimes outside.

I got underneath it today, and started to inspect further, my exhaust and muffler is sorta loose, it can bounce pretty easy and when it bounces it eventually makes its way to resting onto the crossmember...i couldn't get the inspection plate cover off, but i took a screwdriver and broke a lil spot in it by bending it, couldn't get any play from the flywheel, took my stethescope and couldn't hear and noise from the bellhousing, after wiggling the exhaust around it didn't do it on startup like it used to....the donut at the exhaust flange was very loose it wiggles pretty easy and so does my whole exhaust....is this the cause of the noise and vibration i would occasionally feel?

Yes, it will indeed. I know this from personal experience. Mine would rattle on startup and while it was in gear sitting still with the brake applied. Once I started moving the noise went away. I pried on the exhaust where it was touching above the rear axle and the noise went away. I have a 2000 ho4.0 AW4 NP231
